Summary:
As far as I can tell this is just an interface problem and the actual mail filter still works as expected. When you look in the summary with all your saved filters, the "Message headers" criteria is properly displayed. And when you re-open the filter to edit it the box isn't checked, however clicking the checkbox does shows your original headers.
Note: I think this applies to 'mail filtering' and 'mail routing' but not 'inbox routing'.
Steps:
1) In 'helpdesk setup' click 'mail routing' and create a new rule.
2) Expand the 'Message headers' criteria and fill it in.
3) Save changes and observe the rule summary looks right.
4) Edit the filter.
Result:
Notice the 'Message headers' criteria isn't expanded.
